It couldn't be a film holder or a specific tube since it happens on a lot of the negatives. You sometimes will get scratches on the back of the neg as it rubs against the tube edge -- shouldn't effect the image. I am assuming your scratches are in the emulsion...
Steve's suggestion sounds like the best thing to try, see if the scratches move or are present on the other edge.
These are long scratches or a series of short ones? No chance of scratching the edge when loading/unloading the holders? I know you have been doing this for a long time...just some ideas.
Maybe a high metal content in the water..
